Summary

Stacked on #583.

An agent that needed a new Clerk application ran clerk apps create and then clerk init --app. When setup then stopped (an invalid name, an existing folder, a target to choose, an iOS 16 project, a relink to decide), that application was left unused.

clerk init --create-app (agent runs; iOS and macOS only) creates the application inside init, only after everything that could stop setup has passed:

  1. sign-in, checked before a starter is written;
  2. the new app's name, folder, and team;
  3. setup's own local planning, run as --dry-run runs it (target, deployment target, SDK, and project checks), and the signing team against a requested Sign in with Apple; this is prepareSetup without the remote half, so local checks setup gains later are covered too;
  4. the new application's native identity: it has no registrations yet, so the Bundle ID comes from Xcode and the App ID Prefix from --app-id-prefix or the signing team (input-required with identity otherwise);
  5. the relink check from fix(init): stop agents from silently relinking a repository #582, which a new application always triggers.

After creation:

  • setup reuses the pre-creation inspection, and link() takes the created application instead of fetching it again (application, confirmedRelink);
  • if linking or setup fails, the error names the application and the --app command that reuses it; with --json, every status after creation carries application: { appId, created: true }, and failures report setup-interrupted with that command, so a retry never creates a second application;
  • the application-required guidance tells agents to pass --create-app instead of creating an application separately first.

A person keeps the interactive picker, which already offers to create an application; --create-app is a usage error outside agent mode, and for other frameworks (an agent run there already creates one named after the project). Identity discovery is split (resolveIdentity) so a new application's identity is resolved from the project and flags alone, and a run looks up the signed-in user once instead of three times.

Validation

  • bun run format:check, lint, typecheck, and bun run test (5,018 pass).
  • Live end to end against a throwaway application: --starter --framework ios --json --name ClerkCLISmoke --create-app created and linked the application, resolved packages (Clerk 1.6.1), configured capabilities, registered the native app, and initialized the starter; rerunning the continuation changed nothing; --create-app again stopped with input-required instead of creating a second application; clerk doctor passed; an unsigned simulator build succeeded.
  • E2E not run locally; CI runs it.

🤖 Generated with Claude Code

An agent that needed a new Clerk application ran `clerk apps create`
before `clerk init --app`. When setup then stopped (an invalid name, an
existing folder, a target to choose, an iOS 16 project, a relink to
decide), that application was left unused.

`clerk init --create-app` (agent runs, iOS and macOS only) creates the
application inside init, only after everything that could stop setup
has passed:

- sign-in, before a starter is written;
- the new app's name, folder, and team;
- setup's own local planning, as a dry run runs it (target, deployment
  target, SDK, and project checks), and the signing team against a
  requested Sign in with Apple;
- the new application's native identity: it has no registrations yet,
  so the Bundle ID comes from Xcode and the App ID Prefix from
  `--app-id-prefix` or the signing team;
- the link check, which a new application always triggers.

Setup reuses that inspection, and `link()` takes the created
application instead of fetching it again. If linking or setup fails
after creation, the error names the application and the `--app`
command that reuses it; with `--json`, every status after creation
carries `application: { appId, created: true }`. Identity discovery is
split so a new application's identity is resolved from the project and
flags alone, and a run looks up the signed-in user once.

Walkthrough

Init adds agent-mode --create-app for supported iOS and macOS setup. It validates options and link conflicts, checks Apple project requirements and identity before creating an application, and links the created application for native setup. Continuation and interruption reports include the application ID when available. The link command accepts a supplied application and supports relinking when the caller has confirmed replacement.

- An iOS or macOS `--starter` without `--app` stops before anything is written when the directory is already covered by a link (its own, a parent's, or the repository's), since the new app would otherwise set itself up against an application that may belong to another project. It's a usage error, and with `--json` an `input-required` status with `link: { flag: "--app", question, issue, current, scope }`: pass `--app` with the linked application to share it, or `--app` with another.
- `--app` naming a different application than an existing link stops with a usage error instead of relinking, unless `--relink` is passed. Inside a Git repository the link belongs to the whole repository, so relinking one folder would switch every project there; a new `--starter` app is checked against the directory it's created in, before anything is written (the stop offers `--app <linked app>` to share the repository's application, `--relink`, or creating the app outside the repository), and a project init generates in a blank directory is checked once it exists, before it's linked. With `--json`, the error is also printed as `{ "status": "input-required", "link": { "flag": "--relink", "question", "issue", "current", "requested", "scope" } }`. Outside a repository, linking a folder whose parent is linked elsewhere gives it a link of its own and isn't stopped. Human mode keeps `clerk link`'s own confirmation
- An iOS or macOS `--starter` without `--app` or `--create-app` stops before anything is written when the directory is already covered by a link (its own, a parent's, or the repository's), since the new app would otherwise set itself up against an application that may belong to another project. It's a usage error, and with `--json` an `input-required` status with `link: { flag: "--app", question, issue, current, scope }`: pass `--app` with the linked application to share it, `--app` with another, or `--create-app`.
- `--create-app` (agent runs; iOS and macOS only) creates the Clerk application inside init instead of before it, so a run that stops never leaves one unused. Before creating: the agent must be signed in (checked before a starter is written), a new app's name, folder, and team are settled, setup's own local planning passes as a dry run runs it (an existing Xcode project's target is chosen, reported as `selection-required` with `--json`; its deployment target, SDK, and project checks pass), its team allows any requested Sign in with Apple, its native identity is settled (a new application has no registrations, so the Bundle ID comes from Xcode and the App ID Prefix from `--app-id-prefix` or the signing team; anything missing is reported as `input-required` with `identity`), and the link check below passes. Setup reuses that Xcode inspection, and every status it reports afterward includes `application: { appId, created: true }`. If linking or Xcode setup fails after the application is created, the error names it and says to rerun with `--app <id>` (with `--json`, `setup-interrupted` carries the application and that command), so no second application is created. Prefer it over `clerk apps create` followed by `--app`.

Update the linked clerk-docs agent prompt to use --create-app.

The linked prompt still directs agents to run apps create followed by init --app <application_id>. This bypasses the pre-creation checks and recovery behavior that --create-app provides. The older workflow remains supported, but it should not remain the documented default for this agent workflow.

This requires a coordinated change in clerk/clerk-docs, not a file change within this clerk/cli PR. Keep the classification as a non-blocking documentation issue.

Closing in favor of #583's existing order: an agent's starter returns application-required only after the name, folder, and team checks pass, so creating the application at that point (with clerk apps create) already avoids leftover applications for new apps. The remaining case (an existing project failing a later check) is uncommon and recoverable by retrying with the same app ID, which doesn't justify a new flag and ~950 lines. Branch sean/init-create-app is kept if this comes up in practice.
