fix(init): stop agents from silently relinking a repository - #582
In agent mode, clerk init --app <id> replaced an existing link to a different application without asking. Inside a Git repository the link is stored for the whole repository (by remote, else by its Git directory), so relinking one folder switched every project there to the new application. A monorepo with a web app linked to A could have its link switched to B by an agent setting up a second app. Human mode already asks (clerk link's "Re-link to …?"); agents didn't, since #212.
clerk init now stops instead, unless --relink is passed.
replacedLink(cwd, app) in link reports which link a new --app would replace and over what scope. Inside a repository that's the repository's link. Outside one, it's only a link stored for that exact folder; a folder whose parent is linked elsewhere gets a link of its own and isn't stopped.
The stop is a usage error naming the current application and the scope: /repo is linked to Web (app_A). Linking it to app_B switches every Clerk CLI command in /repo to app_B. Rerun with --relink to switch it, or pass --app app_A to keep the current link. With --json it is also printed as { "status": "input-required", "link": { "flag": "--relink", "question", "issue", "current", "requested", "scope" } }.
When it's checked: a --starter app before anything is written (the stop also offers --app <linked> to share the repository's application, or creating the app outside the repository), and a project init generates in a blank directory once it exists, before linking.
--relink is a usage error without --app.
The native-init E2E test, which asserted the old silent relink, now expects the stop and then a successful --relink run.
This is the first of two stacked PRs that move setup rules out of agent prompts and into the CLI. Next: #583 (JSON for iOS and macOS starters).
Validation
bun run format:check, lint, typecheck, and bun run test (4,963 pass).
Live, with real Git repositories, real Xcode, and a throwaway CLERK_CONFIG_DIR: a repository linked by Git directory, one linked by remote (run from a subfolder), and a non-Git parent link all behave as described.
In agent mode, `clerk init --app <id>` replaced an existing link to a
different application without asking. Inside a Git repository the link
is stored for the whole repository (by remote, else by its Git
directory), so relinking one folder switched every project there.
- `replacedLink()` in link says which link a new `--app` would replace,
and over what scope: the repository, or only a folder's own link
outside one.
- `clerk init` stops with a usage error that names the current
application and the scope, unless `--relink` is passed; with `--json`
it also prints an `input-required` status. A new `--starter` app is
checked before it is written, and a project init generates in a blank
directory before it is linked. The stop offers `--app <linked>` to
share the application.
- Human mode keeps `clerk link`'s own confirmation.
- The native-init E2E test now expects the stop, then `--relink`.

Agent-mode clerk init --app now checks whether the requested application would replace an existing link. It stops with a usage error unless --relink is supplied, and JSON mode reports input-required. The new replacedLink helper determines replacement scope from repository and folder link state. Tests and documentation cover the guard, and an end-to-end test verifies both unconfirmed and confirmed relinking.

Handle link decisions in the iOS agent prompt.
The prompt currently tells agents to rerun the same command for every input-required result. A relink response must not be rerun unchanged because the CLI requires --relink to switch applications. Ask the user to approve the switch, then rerun with --relink; otherwise keep the current link or stop. The existing link.question, current, and requested fields provide the required data.
